Go to the ford website, verify that it says your vin has the same software - that is thing 1.
There's only one rub to the USB install and that is they don't tell you the exact format/disk partitioning and that's what trips most people up. You have to make sure it's exFAT.
Additionally, browsers and unzip tools matter (I know, it shouldn't). I had to switch browsers and do a proper unzip (literally, follow the Ford instructions on the page, except for the exFAT part is missing) and the files should have proper integrity.
Unplug any USB-in Aux-in.
As far as I know, USB in Sync3 is the same, just different format/backlight etc.
Alternative option is to take it in to a dealership and pay to have them do it for you (they will get it to 3.0).
Re: Cyan Labs - honestly, their simple run throughs allow you to get corrected or adjusted settings for your unit. They source from Ford's site, so it's actually just a set of things they've done to give you all the options available (and a smoother experience).
